I just upgraded my Domino server to R6.5.4 and installed Sametime on a different server. I cannot do a clean shutdown (quit) for the server running Sametime, it just stops when it is shutting down HTTP services. Any ideas?

This is a known issue with Windows Server 2003 and the configuration you have mentioned. (I am assuming you're using Sametime 6.5.1.)
The stoppage you mentioned is related to memory, and the amount of time that the tasks take to shut down while releasing memory back to the operating system. Given time (which you may not have) the tasks will eventually shut down and you will be able to restart the server.
NOTE: I have seen this issue come up repeatedly over the years, where Windows will not release the Domino service from the services list if you do a server shutdown using "Quit" or "Exit" from the Domino server console. The console window will just hang (like you have mentioned) and the service will still be in the Task Manager, where Windows won't let you end it.
My recommendation -- if you are running Domino/Sametime as a Windows service, especially where the startup type is "Automatic," DO NOT shut down the server using "Quit" or "Exit" at the console, and especially DO NOT use the Restart Server command, but instead stop the service using the MMC.
